I would recommend two. The first one is older and is called DimSum ( http://www.mandarintools.com/dimsum.html ). It has a lot of neat tools like annotations, flashcards, and a bunch of other things.
The second software I would recommend is called ZDT ( http://zdt.sourceforge.net ). It also has annotations, flashcards, and support for multiple dictionaries. The interface is a bit nicer than DimSum's and you can also find word lists online for several popular Chinese textbooks.
Both of these are free, so you should try both of them out and see which one you like best. Good luck on your studies!
