Ryan and I think Jon was a semester into college or something. This one is fine. It means Jon was in his first semester, or maybe had completed it.

Disney is wrong. The "was" connects john to "into college," and the "semester" designates how long he has been in college. Your other answerer is right. The second sentence is correct.
The verb "was" refers to "jon," not "Ryan and I." That is what is causing the confusion.
